So many questions about Episode 40

It's a pity no-one has yet done a set of detailed episode recaps for the whole series, because I now realize I don't understand what happened in episode 40, and for the series overall tbh. I'm reading fix-its and the writers keep mentioning things I didn't catch, or didn't understand that way.
